It won't matter, the engine doesn't dictate the MAF or MAP, that's handled by the ECM and if your car is MAP, then it isn't looking for a signal from a MAF, it's operating based on engine vacuum to infer load.
One thing I'll add, if you do end up swapping the ECM, it needs to be for a car that's also MAP, as a MAF car will definitely have different wiring. The response from the shop wasn't overly confidence inspiring on the ECM swap. I'm surprised they didn't offer to just change the base table in your ECM to match the 2.0L one, that's the only "tune" you'd really need if you can't swap the ECM.
