Just did ours with the Owens Corning duration class 4 shingles an it was 11k for a 2204 sq ft house in CO.

The comment the roofing contractor made to the OP about improper nailing was likely that the nails were shot in too hard by the nail gun at time of installation. It is the most common form of improper installation since roofers started using air nailers. If the air nailer isn't set to the right pressure it will shoot the nails in too hard and damage each shingle in a subtle way that may not be obvious but they will eventually leak.

My fiancee just went through this with her 10 yr old roof leaking. Fortunately, it also had significant hail damage (insurance covered it) but improper installation was also found in the form of the nails had been shot in with too much pressure.
