Hope you find a resolution. If this had happened to my wife and I we would first see if the CC insurance would cover it. If yes, we'd go that route. If no I'd insist on seeing documentation from the rental company showing exactly what was done. I agree with the poster that said $500 sounds dirt cheap for they're saying they repaired. I would expect something along the lines of $2,500 for such a repair - not $500. Also like you said, what about the undertray? So.. if you're sure your wife didn't actually hit something and damage the car - it could've happened and she didn't realize it at the time - then I would not just roll over and accept their bill and conclusion. In the end though you may just have to pay it regardless, but I would not just immediately pay it and chalk it up to the cost of renting a car. Look into it more. I know this sucks but $500 isn't the end of the world, what's important is your wife is safe.
