My truck has several scratches on it, and waxing it causes the light coloured wax to get in the scratches and highlight them. My truck is a dark colour (metallic brown) and the wax I use is light colour (NuFinish). Is there something I can use to follow-up with the wax to "clean" the scratches out so that they aren't as noticeable?

You would have to maybe try using a buffer to remove the scratches. Thatd be your best bet.

These are a few deep scratches that my truck has, deep enough that I can catch a fingernail. They won't buff out. There isn't a ton, but it just bugs me when I see them. If the wax were brown, you wouldn't notice them at all.
Ive light wet sanded, buffed, then light rattle-can clear coated a couple of those on my cars before. After some heavy rubbing compounding to blend the old and new clear coat, it came out fine. I guess it also depends on the color too.

try getting some touch-up in the same color and filling in the scratch. that will keep nu-finish from getting in the grove. i use nu-finish as well, but it will leave flaky white inside of groves.

You'll likely have to use a detailers brush or toothbrush to scrub it in the scratches. Even if you intend to hit it with touch up paint you've got to get the area clean first.
Frankly if it were mine I'd put on the safety glasses, dip a toothbrush in some lacquer thinner and scrub the scratch lengthwise. Might work, might not, but it won't hurt anything.

Turtle Wax Ice Polish will clean up left over wax. I use it to remove the white haze on my plastic left from waxing.
