Could this be the EGR valve?

Funny you mention that actually. I've just order a tune which includes an EGR delete, and the valve will be removed. The opening on the intake plenum and vacuum line will be capped off, along with the tube which runs to the exhaust manifold. I suppose that would take care of that?

The holes were hexagon shaped, about quarter of an inch in size each, facing the direction of exhaust flow like the first picture. This is what it looked like, a mesh filter:

This is a very old picture from my 2000 Crown Vic, they're the bloated pipes on either side of the transmission:

Haven't got a picture of the internals I'm afraid, but imagine a mesh filter as wide and as tall as those pipes. The pipe was literally wrapped around it.

Those look a lot like the inside of a cat. Would be nice if you had it still to take a picture of. You've peaked my interest here.
 
Imagine looking in the pipe, and seeing that mesh filter I posted looking straight at you. It's like yonyon's example, but the hexagons were about quarter of an inch in size.

I'll go back and see if the shop has it somewhere. Hopefully they haven't thrown it away, so I can take pictures.

Definitely sounds like it could be carbon deposits and/or intake air temperature related. That is definitely hot. Any way you can fab up your own water/meth injection post MAF?

Right they're at the shop, and he found them. It's a good thing actually, so I can keep them just in case I need them again. I got an exhaust rattle at half to full throttle and need thicker gauge pipes to cure that. Otherwise the exhaust is fine. The engine feels lighter on the highway though.

Anyhow, will post pictures soon!

Maybe a really thin piece of tubing? Would it work if I sprayed it into the intake?
 
Right, I got them back. Bit of a misunderstanding, the honeycomb mesh was not from my car. I wasn't physically there when they did the job, and since the mesh right was next to my driver's door, I assumed it was mine. This is what was on my car in place of the cats:
