Why after 5000 miles should the filter should be installed after the cooler? wouldn't it be better to filter before the cooler?
 
Maybe they feel some contaminates could get trapped in the cooler after a time.
One of those glass half full, or half empty deals. I would install it where it's easy to service and has good access.
The main thing is you have it plumbed to filter the trans. As opposed to no filtration.
