Well, it's fixed.
Turns out that I was the victim of poor quality parts. Several months ago when I replaced the ignition control module, I shotgunned the rest of the ignition system because it was all ten years old. I replaced the cap, rotor, plug wires and plugs, some of it from the local auto supply and some from Autozone, non of it Honda parts. When I was troubleshooting this time, I checked the coil but didn't pay any attention to the rest of the ignition system because it had all just been replaced and had been running well. Big mistake. After beating on it all weekend, I finally admitted defeat and took it to a repair shop (first time in 56 years). The mechanic found that the cap and one wire were bad and said the Champion platinum plugs were too cool a heat range for the SI. He replaced the cap and wires with OEM Honda parts and the plugs with NGK's. Now it runs like a charm.
It only cost me $300 to learn that misses are almost always ignition related and to always use Honda parts in a Honda, two rules I already knew, but neglected to follow.
