Handgun bore sight

How do you guys / girls "load" a bore sight into a handgun ? I've ran into this before, but it's not consistent enough that it clicked when I was doing this, but I find that if I hand load the bore sight into the chamber and rack the slide, it doesn't always seat or center properly. My optic is off quite a bit and mostly in elevation. If I put the bore sight into a magazine (by itself) and chamber it that way, it seems to load better. Do others see the same thing ? Is hand-loading it 'wrong' (or gun-specific) ?

I only have a 9mm for handgun and .223 for my AR. I hand load it.
I also have had decent success with the barrel loaded one.

those types of lasers, which align in the chamer are rarely accurate, especially at distance. bore sighter that fatum from the muzzle end are much more accurate.

i have a mantis system for my 45, and it is off, randomly, about 1/2 inch at 10 feet at least.

Never had any issues using them, nor have the people who've actually borrowed my sight bore. What I'm asking about here is more gun related, not bore sight related.
 
I am not sure what bore sight you have but the problem with hand loading it may be the extractor hook is pushing on the base of the shell, with the mag loaded it may be sliding up under the extractor hook and centering better.
 
The bore sight is effectively a 9mm brass casing and instead of the lead part, it's a laser housing. The bottom of the casing has a lip just like a bullet. It's also a tight enough fit that with the chamber opened, it will not fall out on its own. I have to stick something down the barrel to get it out.
