I tend to use rockauto.com and Kragen for most of my parts.
I like to do my homework online, and Kragen/PartsAmerica have (by far) the most useful website of any brick-and-mortar stores around here. Kragen's in-store selection on many (but not all) parts is low-end stuff, but if you order through the website it's often the very same parts on offer at RockAuto.
RockAuto is usually cheaper, so I normally go with them unless I have some doubts about whether I'll be in over my head on some planned job. If I do, I'll tend to order them from Kragen, paying a bit more for the flexibility to simply walk the parts back into a local store if I don't end up using them.

I agree with go where the service is good.
Pepboys here is pure #@$%!. All people my age. They're the poser car fanatics, the ones who all say they're gear heads, but need to have a shop do their work for them. Usually the people who work there are the ones driving the lowered cars with the body kits,
Good bets are usually rockauto, tirerack and parts america.
