Rotor replacement bungle; pulsations

I made a mistake while replacing the rotors (Raybestos Element 3) on my Fit. The hold down screws were too corroded to remove so I drilled those out, but I forgot to remove the remnants (the threaded part). I bolted on the wheel and spun it around only to notice that it wouldn't rotate smoothly and binding at a certain spot. I tore back into it and discovered my error. It was only one side, the driver's side was done correctly after discovering my error, but I now have a nice little pulsation while braking.

Question: Did I warp the rotor by bolting it down onto the protruding thread?

Did you also clean all mating surfaces thoroughly?

Years ago I found a 2002 Saab Linear Wagon from the state's legitimate "mountain country"; and where the owner lived was extreme.
By the time they sold the car, it had had 3 complete brake jobs.
Every bit was clean and new and [the correct parts] anti-seized.
The prettiest hubs you've ever seen.
 
Yes, you probably warped the new rotor. If there was something in there between the hub and the backside of the mounting surface of the rotor like a broken off stud head and you torqued down the wheel, it probably got warped. Put an indicator on it and check it.

I cant see a tiny stub of a screw nearly in the center of the rotor causing much warping. with lugnuts tightened properly.

While possible I think there are other likely suspects such as
If his screws were so corroded he had to drill them off.. my 2 cents is on hub rust etc.

or possibly a rotor that was out of spec right out of the box.
 
Wagner pads. I think I may have to go back in and spend more time cleaning the hub as a Hail Mary attempt which looked remarkably clean so I spent hardly any time on that aspect, but I'm almost certain I did wreck that rotor. I've always used cheap no-name eBay rotors without issue and these are the first name brand rotors I've used.
