I am installing an aftermarket trailer hitch. Instructions say to drill two holes in the frame but there is already a hole there, it is filled with a section of metal placed on the inside of the frame. Can these be punched out or do I need to drill? I did try smacking them with a hammer but they did not budge.

I don't think so, there is a large access hole in between the hole I am trying to open and the bumper.

I would start drilling.
For a thin wall material / large diameter, I'd recommend a step drill:
They kind of shave the hole to the desired diameter and don't pull through like a spiral flute drill bit.
