I've got a tiny dent in my left front fender next to the headlight where it either got hit by a rock or someone hit it with something. I've also got a chip in the roof, right at the edge of the windshield seal. My issue is that both chips have gone down to metal and surface rust is forming. The dent by the headlight also has a tiny piece of paint that is ready to flake off right next to it. I'm not worried about looks anymore, as my wife and kid have already done a number on the passenger side, but I've kept after their dings with touch up paint. I'm just trying to keep rust at bay on this car as I'm hoping to have the car long enough that when my 10yr old is old enough to drive, it will become his first car. Yes I plan on keeping it that long :)do you guys have any suggestions for covering these areas up? I was thinking of trying get rid of the rust with some sand paper or Emory cloth and then going over it with some touch up primer and paint, but wondered if there's a better way to go about it. Is there something I can treat those small spots with before the touch up paint?

Yes, the Duplicolor stuff works great and has the sanding tip. I'd probably use some Iron-X spray on it first to help neutralize the rust in the chips first though and to also get rid of the rail dust which jumps out on lighter colors. Available on Autogeek.net.

Also prep surface with some rubbing alcohol prior to applying paint. I'd use a wooden toothpick to fill the chips in with paint. Glob paint on a plastic lid then dip the pick into it. Works great and doesn't overfill the chip like the brush does.

Will the iron x take care of the rust that's already there though? I read their description and it sounds like its just for removing iron particles embedded in the paint. My thinking is that it would take more to get rid of the rust. Can't hurt to try I guess.

It will work just scrape as much of the rust out with the duplicolor scraper as you can. Then use the Iron-x. May need to repeat applications a few times for best results. Dry, hit with rubbing alc, etc.
