Does anyone know of a good web based company to purchase MTD mower parts and Kohler parts for my Cub Cadet in particular air filters?

If you insist on using a web-base parts place, I have a great deal of luck with http://tewarehouse.com/ . I use them to buy parts in bulk to support my business/hobby. After navivating there, select small engine parts...they have pictures...I really like that. In reality though, you may get off cheaper (no shipping, etc) by going to your local partshouse.
If you're looking for other parts for Cub Cadet, you may have to go directly to the MTD (maker of almost everything these days) site. That's where I had to go buy lower flexible drive shafts and throttle cables (and triggers) for Cub Cadet weed whackers.

I've had pretty good luck getting parts from Partstree.com. They seem to have access to a pretty good inventory of oddball parts for my older OPE.

You can get any small engine filters you need at Napa, Carquest or other auto parts stores. There's no advantage in mail-ordering air filters unless you want a case of them. FWIW, I use the equivalent to a Motorcraft FL400 engine oil filter for my Kohler Command 20.
