Unfortunately, not doing the work, but charging for it seems to be pretty common. I've seen it many times over the years; both at (highly regarded) independents and dealerships. Trust, but verify is the answer.
The cat's are probably OK. I think most (maybe all) engines now will shut off the fuel injector(s) when a misfire is detected.
