You're assuming that missing screws are the only cause of runout.
You're also assuming that installers will ensure the hub/rotor mating faces are actually clean before seating the rotor and installing the screws. It's my belief that many people (home mechanics, mostly) are unaware of the need for surgical cleanliness, and end up trapping particles between the faces when they install rotors; this would mean the rotors start their lives out-of-true.
Plus, Honda cheaps-out on brakes. Honda brake problems are mostly due to that. Missing screws just add another possible cause of vibration to the other ones.
