I've got a Frantz adapter installed on a transmission cooler line and instead of a TP filter installed I have a Magnefine Trans filter with fluid flow coming from the Frantz adapter. Now what my question is, is this. Is having a Magnefine hooked up this way a bad idea? I know I do not have 100% of the cooler line flow running through the Magnefine but at least some. Also if the Magnefine were to plug woould the bypass in the Magnefine work? I'm not sure if it would since I have the Frantz Adapter supplying the Magnefine.

Yes, its a bad idea. A full flow filter should not be set up as a bypass filter.

Magnefine has a bypass that works and is meant to be a full flow inline filter and should be used as such.

Do you think I am causing any damage to my AX4S running the Magnefine like I am? I installed the Magnefine in January 2010 and have put around 7,000 miles on this setup. I am going to be doing a Transmission service next week and changing the internal filter along with changing the Magnefine filter and installing the new one in the Full Flow Style.

No damage. But, I doubt that much flow went through the magnefine.

+1 to what unDummy said.

The Magnefine has a very acceptable and relaible bypass, so it can't plug up and block flow. The way you have things set up, you aren't hurting anything but you aren't getting much (if any) filtration either. Just put the Magnefine inline and let it work!
