Check charging system light

I recently changed the battery and alternator on my sister in laws 2012 Honda civic 1.8 and now the check charging system light comes on intermittently. I tested the battery and alternator and they’re both fine and charging. Possible bad battery sensor? Possible faulty new alternator??

i would try cleaning and reseating the battery terminals. also inspect the wire for stiffness/swelling. tale tale sign of corrosion making its way up the wire.
 
I would also suggest scanning for codes, that may lead you in the proper direction.

If thats not possible then you'll have to check the charging system when the fault is active. Most likely it's the alternator but it could also be the wiring of the power circuit or of the field coil circuit too.
 
In Fords this is almost always cheap voltage regulators not "speaking the right language" for the PCM. They'll charge and bench test fine, but they're missing something manufacturer specific.

I have no idea if Hondas are the same way.
 
Sounds like a failing ELD. Lots of issues with those on 9th Gen Civic's. Looks like there's a forum member on a different site that sells a bypass, might be worth looking into.
