Their cleaner may (not will) remove some of the greasy crud from the filter but none of the particle crud. It could be filled with particles and you have no idea. Were it me, I would want any crud of any kind tossed away with the filter being replaced, not loosened and floating around the transmission. Hopefully anything loosened was in the old ATF and gone. But I would guess that it does not get it all, and the new ATF will loosen it up over time and yes it will be floating around in your transmission for awhile.
They did not backflush the filter. They cannot do they with a flush machine.
Places that do a flush without first replacing the filter are just lazy and trying to make a quick buck saying their BG chemical will handle it.
But a flush is better than doing nothing and keeping old ATF in the transmission until it dies. But they can do an even better job by replacing the filter.
