Trying to get some help - 2012 Civic has been running fine and was running without any issues, no oil burning or leakage.

Only drained old oil, didn't touch the filter - added Castrol Magnatec 5W20 synthetic oil but after a few hundred miles P2646 came.

Verified oil level is good and confirmed from dip stick, added a bit more to be 100%.

What else could be causing it or shall I just drain oil and change filter too?

Here is a video that explains what it is. I'd say the Castrol cleaned out some crud and knocked it loose thereby clogging up the screen or the switch.

I suspect too, oddly color of the oil is bit darker with close to 1000 miles now.

If I change oil, would be waste of good and expensive oil and hence the question :)

Odds are high that the micromesh screen on the VTEC solenoid (AKA, "spool valve") gasket is clogged with debris or gummed up. Try changing it with an $8 Honda OEM part, the Dorman aftermarket part only costs $5, but does not seal correctly. Don't overtorque the 10mm mounting bolts (~96 inch-lbs.) or it will destroy the rubber gasket seal.

There's a screen for the Vtec on my d16, I didn't get a chance to look at how bad it was but there was an oil leak dripping down and running around to the front of the motor. I had my car at the local garage for other service and just let them replace it for me while they had it.
