Did you bleed it at the master cylinder too? If it has abs, there could be air in the abs also. I am not that familiar with those Hondas. All that I remember ever doing are brake pads and timing belts.
The thin pads should not affect the pedal travel. Most likely it still has some air in the system.

I would go with a hf impact driver over those craftsman screwdrivers. You can break the bits on the hf unit but I would expect a lot more torque from it than what you linked.
