How many rotor surfaces did you see the problem on?
IMO, break in procedure is crucial. My method is driving it to 35 mph to 5 mph for 5 times with 30-60 seconds in between for cool down. Follow by 50 mph to 5 mph for 5 times with 60 seconds in between for cool down. Yes, you will see smoke and smell the brake resins it is normal.

NEW aftermarket calipers? From where were they purchased? I've seen plenty of new calipers that were not fixtured properly on the datum established by the first op on the rough casting before subsequent ops took place, and they were machined crooked. That's what appears to be happening here, unless the pads are not ground flat, which I've also seen plenty of times. After the friction is moulded to the plate, they are run through a grinder to make them flat and set the thickness.....it's not uncommon for the dies to have the reliefs machined inappropriately to accept the shim retention lugs on the backs of the backing plates, so the pad ends up ground on a bit of an angle.
If the pedal feels OK, I'd just keep driving it....they will wear in eventually. These are rear brakes...they don't do a whole hell of a lot anyway.

It depends upon the pads. For example Akebono say break in not needed.
well compared to the 25 year old calipers that came off the car the new aftermarket ones are doing a far better job lol.
I think the pad surface is not flat. Not parallel to the back of pad backing plate.

I just had this happen to me a few weeks ago. I took the caliper off and squeezed the piston back in perfectly straight and swapped the inside pad out and vice versa. No issues since. I believe when my piston may have went in a little crooked but one or the other fixed it.
