Buddy of mine just bought a Mazda 2 and he loves it.
I've driven in NYC traffic, lived in Baltimore/DC for a year, Atlanta for 5 & Chicago for 8. All while only driving manual transmissions. You'll be fine in traffic and the other 95% of the time (out of Manhattan gridlock) you'll enjoy the car much more.
I say go for it. Don't give up on the car you want just because of a tiny fraction of the time it could be a little less convenient.
