They go hand in hand. In reality both can be done. The filter should definitely be done once if you have never done that before. After you pump the first few quarts out you can drop the pan and replace the filter, clean the magnet etc.
From there you can continue and refill the transmission and continue on with the flush method.
I skipped the filter replacement step as I had already done that procedure about 30k miles ago.
