Problems after Flex Pipe Change--Mazda MPV

I had a shop in VA replace the flex pipes in my 03 Mazda MPV van last week. Under certain conditions I now have clanking noises in front and back. I've looked around, but I can't find any obvious parts that could be rubbing. I talked to the shop and plan to go back on Friday to have them take a look. At first they were incredulous, but then admitted that there could be an alignment problem.

Anyone have any experience with this sort of thing?
 
There are two, side by side, before going into a y-pipe. They cut out the old ones and welded in new, aftermarket ones.
 
The pipes probably got welded or torqued with a slight twist so it moves around a little.
 


From Mazda those flex couplings would have been serviced in 20-500A which is one of the catalytic converters and 40-050 which is just a 90degree transition pipe.
