I have a regular system with 4 speakers and an amp. I get the whine, more when i rev. I tried grounding every part better, but no luck. Alternator, from autozone, is about a year old. I'd rather not use a filter if possible, as I'm assuming it will affect the sound. Is this true? What else can I check?

chances are the alternator could be more noisy than normal. It probably does not have or it's too small of a noise filter/choke on the alternator output. Try and get a noise filter on the power lead to the radio, it shouldn't reduce any of the audio performance, it should clean it up. Any time I've used a noise filter the sound was better. Since the whine you're hearing is basically "dirty" electricity being transmitted through the power line. Most of your factory alternators have noise chokes on them.

crutchfield.com would be a good source to look at for noise filters. I also saw you mentioned an amp, make sure your gains are set correctly, if the gains are too high it will magnify the alternator whine. Definitely need a noise filter on both the radio and the amp. It's a guessing game when troubleshooting the noise, first try the filter on the amp.. then try it only on the radio, then both. See which one will remove the noise.

How did you run the power wire, inside the kick panel? Any other wires in there? They can pick up noise through induction under the hood then transfer it to your amp power wire any time the two are parallel. Throw that filter on there.

If it's a cheap amp you can forget about a fix. It doesn't matter what you do you will always hear the alternator whine.

Installing an inexpensive noise suppression filter on the 12v (+) power line to your stereo/amp will not diminish the audio quality at all.

It is a simple wiring scheme as shown below:
