Today I put crankshaft seal on my 2001 Pontiac grandprix with gm 12582313. The crank shaft seal looked different than the factory replacement. The seal didn't go all the way in, so I pressed as much as could it but didn't go all the way in. Is this normal? Does the new crank seal doesn't go all the way in? Or did i do a bad job? Does anyone have experience in changing the crank seal in 3800 v6 engine?

It should be flush, just like the one you took out.
Did you use a proper tool to seat it or a piece of pipe and tap it in with a hammer?

No I didn't use the driver tool. I just press it and tapped it evenly. It didn't go all the way in.
Yes, there was a design change on that seal at some point, updated from a standard spring loaded lip seal to a modern teflon seal. old part number is 24504098, Mahle and Felpro still sell the original design
