Ext. HD works with Linux, Windows erases data

I have a 1TB external HD that I keep my files on. I have been using it with Linux for a long time now with no problems. Today, I decide to boot up windows vista with the HD plugged in. I then open the disk in windows and see my files are gone and my folders are corrupted. I boot linux again and see that yep, I'm [censored]. Thanks windows! This may have been the second time this has happened.

My question is how do I get my files back? And, has anyone ever heard of this happening? I am extremely frustrated for the second time now. Last time I had to reformat the drive and lose everything.
 
I only have 1 pc. This just happened a few minutes ago. It may have not been deleted, but it does not show up.
 
I'm no expert in this, but I bet you can get your data back. I have a friend who is a linux guru, he says that he can take a supposedly encrypted Windows disk and read it in linux, and all the files are there, available. It's a joke in the sense that Windows security lives in the world of, "What else is out there besides Windows?"

There are a pile of recovery tools out there that can get your data back through Windows. And it can also be done through Linux. Which OS are you more comfortable working in?

I could probably work with either one, but whichever system has the best recovery tool is fine.

I doubt it, I reloaded Vista back to factory spec when I installed Linux. I never used vista since.
