I noticed a state to state difference in this when shopping for a car a couple years ago. In Maryland, there didn't seem to be any sort of prep or paperwork fees on used cars. In Virginia, every single dealer had something on the order of $700 in extra fees, which every one of them said was some sort of allowable standard practice.
It seems to be a way for them to have a lower price to advertise, then hit you with it when you come in. As others have noted, I was negotiating to the OTD price so it didn't make a difference to me how much the car cost and how much the fees were.
