Maybe other cooling system cleaners have this too, but I think I remember that GM brand cooling system cleaner from the dealer has phosphoric acid in it, which attacks rust. After a good backflushing, I'd try running some of that to get the rest of it out. If I remember right, the phosphoric acid will also "seal" the rusty spots so they stop rusting.
