Kubota G1800 shuddering

It started doing this last fall and was very severe. It would be mowing fine then would vibrate oddly/ harshly for about 5 seconds then stop. It did it at idle, but more so at WOT. Dad and I just assumed it was the fuel filters and planned to change them in the Spring. They had only been in service for about 2 years which is what I find odd. 2 years ago is when we took the factory filters off. The machine only has 500 hrs on it.

Fast forward to this spring and I bought some WIX fuel filters (Big mistake. Horrid cheap construction with screen media. They were too big and made in Russia...

) We went with Kubota OEM ($8 at the dealer. Made in Japan. Paper media.) and installed those. It has one right after the tank and another right before the engine. It seems to run much better, but it still has a small shudder. Not as severe as before, but it still exists nonetheless. It has 5 gallons of fresh diesel too.

Anything else it could be?

(The oil is good too. It has no visible consumption either. Mobil 1 Turbo Diesel Truck and an MGL51334.)
 
You could have microbes growing in the tank. Usual symptoms are filter plugging up quick and the stumble that usually goes with a plugged filter. Just a thought
 
Buy some Power Service Bio Cleen,and get a number of fuel filters (as the cleaner breaks up the growth and puts it in the filter).This is what happens to diesel fuel when it sits for long periods.
