Yes, the pistons are supposed to have small dishes where the valves go.
There should be a timing mark on the crank for TDC #1. Rotate the engine until you find it. You will probably have to line this up with the mark on the cam sprocket. I have never owned a 2.2/2.5 Mopar so I can't say for sure. A service manual would be a real good investment at this point in time for you.
To respond to your prior post about the head bolts, new ones are cheap insurance, but I have reused them before after power cleaning them with a wire wheel.
